To set text, e.g. acronyms or names, that you want EndNote not to change:
Within Endnote, in the menu go to Edit > Preferences
Choose 'Change Case'
Type the acronyms you want to stay capitalised e.g. UNESCO or DEFRA
Click OK
Your references should now format correctly as this overrides the style settings
